I have six seedlings that began popping up out of the soil last night, two of them still have the open seed shell on top of the seedling. Will it eventually fall off on its own?

Yes , be patient , messing with that cracked seedl can damage the seedling
You can try misting them with a hand mister and putting a plastic cup over the seedling , but be careful , the cup can fry the seedling or create fungus / mold ....
Just be patient ,

The seed shells will fall off eventually, but often newer growers insist on "helping" the plant by pulling the seed shell off. This often damages the initial seed leaves and sometimes deforms the plant. Leave it alone and it will eventually fall off. If the seed doesn't fall off on it's own, it is usually because of a bad seed. Seeds and roots can split rocks as they grow, so they shouldn't have trouble splitting a already opened seed shell
