Imo those half burnt half yellow leaves is a sign of pythium. And the pythium is not allowing uptake of nutes causing ph lockout and that's why your getting that curve on the leaf point and very short internode spacing.
I literally just went through the same thing.

Would that spread to clones, as well? Were you ever able to get rid of it?

Yes absolutely. You have pics of the clones? Are they mushing and turning brown and dieing?
Sometimes the ones that take too long to root do. Not mushy, just kinda shitty looking. Will get some pics up of the bad ones, tomorrow.

@MushinNoShin check your roots on the plants you posted pics of. What color are they?

@MushinNoShin get a bottle of Dutch master zone 2 ml per gallon for a week when you water. That will kill all the nasty's for you.
Clean your resivours with zone or bleach"if you use zone to clean wear gloves because it can irritate your skin" .
Also your hoses are a great hiding places for the bad bacteria to hide. Do replace if possible, hose is pretty cheap.
Make sure the plants trays are clean as well and never let the plants sit in water.
A weekly flush through your hose with zone will keep your hoses clean.

Nothing wrong with internode spacing that is the key to having big buds allowing other Bud sites to join together .. if you have a plant that shows this characteristics its a good quality
here is very tight internode plant its insane and wait till she starts to bud going to be a big haul plant is presently 4 feet tall 5 feet wide and will be 8 feet long appox 6,5 wide right now and training her sideways expected yields Blue berry strain 4 - 6 pounds

How about Root Excellerator?
Root excellerator will protect the roots but once you stop using it, late in flower the pythium will attack again usually during flush.
The beneficial bacteria only protects the does NOT kill the bad bacteria.
This is why I suggest killing all bacteria with zone first.
