Looks a little woodie dare I say a little root bound at some point or maybe real cold temps at night any ways the tops aren't getting affected when I've seen stems like that in the past its been because the cut has been left in the cube/bag for too long and the fresh green shoots that eventually start growing end up fatter than the base stem all imo of coarse :)
