Ahhh yes...But can enzymes in the medium influence the genetic makeup or allele frequency of the strain?

No expert by far but I would expect that they could influence parts of the genetic makeup just like our daily environment,what we eat,drink,etc etc can influence our genetic makeup to a certain extent,only part of our genetics are set in stone,the rest change,regenerate and adapt constantly.
