Last week, I noticed some spots appearing on my autoflower at 2.5 weeks old. Initially, I thought it might be a nutrient deficiency, so I added 600 ppm of nutrients. However, three days later, the condition seems to be worsening. I’ve been watering with pH-adjusted water, keeping it between 6.4 and 6.7. I also have two other plants in the same area, and they only show symptoms on the tips of the leaves on some of the lower branches.

It resembles calcium deficiency.
I thought it might be that, but I just tested the runoff, and the pH came up to 5.9-6.0 with 2080 ppm, which seems really high. Should I flush them and then add CalMag, or flush with just plain water and add the CalMag later? Or should I not flush them at all?
 
Calcium deficiency typically shows itself in newer growth not the older lower leaves. Magnesium deficiency is similar but show’s itself from the bottom up, older growth first. A calmag supplement may help, but I wouldn’t treat it for a calcium deficiency. What nutrients are you using?

I wouldn’t flush it at this point. Next watering go water only, but flushing it won’t do you any good. If that is fox farm soil, I tested run off with that happy frog after a water only and it was around 2500 ppm.
 
Those leaves also probably touch the soil when they droop at night. I wouldn't panic
 
You're gonna fry them! Use the GH for emergency deficiencies only.

do the symptoms appear to be progressing? It’s worth noting once the deficiency is corrected a lot of the yellowing will never return to green. Some deficiencies you can get the color back, I.e iron, sulfur. So if it isn’t progressing anymore and if you had a deficiency it’s likely corrected. Don’t worry about the ph or ppm coming out of runoff, you’ll be chasing your tail. If you were growing in coco then that may be a different story.

Just follow their feeding schedule and start at a 1/4 strength and see how it responds then half strength and then full once you know how the plants respond. Every plant is different and they all consume and can handle different amounts of nutrients, there is no one size fits all feeding program.

Yea it looks to be slowy getting worse the tips started to curl yesterday

I'm thinking I may have nutrient burned them on top of the main problem it was having

Isn't your soil packed with nutes already? I'm so confused...

Fox farms has organic amendments, some are plant available but not all. It takes time to break them down, which is why you can typically go 3-4 weeks without feeding plants in that soil. But you need to replenish them before it runs out so it’s a good idea to feed them a little bit before that occurs.
 
Nutrients not soil lol
A lot of people use the flora series, when I used bottles I used their general organic line. Not a fan of bottles, because of this reason, just remember less is more. Start small, see how they respond and increase from there. Also, don’t feed every watering.
