Chances are it's the light, not the plant. What kind of light are you using and at what distance? You can re-pot the plant and bury that stem almost to the cotlyedons. Move your light closer to the plant.

Hiya..ye I've moved lights closer and it's been growing ok since so I was wondering if I should just leave it how it is rather than stress it by transplanting it deeper?

I'd let it grow. Transplanting an autoflower might not go well. So, my suggestion is to take care of it and let it grow where it is.
