when using hydroton do i have too worry about not covering the lower stem because of stem rot ?

nah you can bury a good deal of the stem in hydroton... depending on when you transplant initially youll have to slowly bury the stem more and more to support it... remember the hydroton exists primarily to hold your plant up.
