you may have more success with maintaining an even moisture level for the seeds with one or the other method.

i usually germinate my seeds between cotton pad (those to remove make up) or paper towel for 2-4 days then transplant in soil , any seeds that take longer to crack open and grow it's root vigorously enough within that time span not worth it for me, and i'd say i have 85% success germ rate or so

past the point of transplanting in soil i have more success transplanting in larger pots than smaller pots. i have a tendency for overwatering seeds in small cup at the time of transplant.
In larger pots when you water a little too much this will accumulate and run off at the bottom of the pot, far from the seedling. In small cup if you water a little too much it will accumulate near the seedling.
