I attribute the petiole purplish color to the LED spectrum. IME almost every plant grown under that spectrum has that look of phosphorus deficiency if not a genetic trait as you stated. I don't think it's a deficiency of any kind as healthy as they look. Great job btw. As for the stakes or tomato cages, you won't harm any roots to the point of stressing them. Just put them along the edges or as close as possible as you stated. From the looks of it tomato cages would serve the purpose and be the easiest method IMHO. Best, Irie.
